On the Pro 2 controller, that charging port is a bit of a problem. I broke mine the first charge. Now (with the replacement controller), I treat it with TLC.
Try pressing the C1 or C2 (whichever you have programmed to set the waypoints), twice at each waypoint. I have had to do that when setting waypoints as youe describe.
Via this forum, if you can connect with one of its stellar pilots and knowledge gurus in some of those areas, and share some flying together, they could provide you with some great tutelage.

Yes, the M3E with a ground station is your best technical solution, but the learning curve is probably beyond your interest level and definitely beyond your budget.. You could alleviate that by reselling it after the project.
Given your use case, I think a M2 Pro from your seller is one...
