While in a hard case is it okay to store one of the batteries mounted to the drone itself or should it be removed?
 
It depends on how long you will be storing it. As with any battery powered item, remove battery if not using for a prolonged period of time. I don't know if it is necessary, but I would remove it if you are not going to use it within the auto-discharge time because the battery may heat up while discharging.

That's a good point I hadn't considered.

What about after the battery has auto-discharged to storage level?

I never leave my battery installed in any of my aircraft regardless of what state it’s in. As was previously mentioned corrosion can occur on the terminal contacts and cause a lot of problems for you in the future.
Remember that it’s a battery and they aren’t foolproof. Case in point, have you ever had batteries in your flashlight leak and create a huge problem? Even though these LiPo batteries are light years ahead of the type of batteries in the flashlight they still have the chance of failure. And they could possibly swell and become stuck in the aircraft.
