Litchi, mission hub settings/waypoints and execution. What does it prioritize?

Hi, Does anyone know how Litchi prioritizes the settings between the "settings of the mission" and the settings of the waypoints? What is mandatory? Sometimes the waypoint setting is executed above the mission setup and sometimes in reverse. Thank you very much!
