What is the best way to set a position in the sky so that I can repeat it at another time? Say going from a day shot to a night shot? Waypoints?

Yep, that's the closest you're going to get to automatic repeatable missions.

Depending on what your shooting, I would say waypoint, or going into Hyperlapse and creating waypoints

Yep, waypoints is the way to go. Just make sure to launch from the same place as before.
