When creating a waypoint mission is the altitude you launch from the reference altitude for the mission. Example I launch at 4500' feet and fly a mission with waypoints that are about 50' above ground level but generally slope from the mission start to finish point 5000' to 4500'. This pretty representative of waypoint flights I plan to creat for MTB videos at the 18rd trail head in Fruita CO. No let's say I launch from the top of the route at 5000', will all of my points be 500' too high? Or even worse, it's the other way around and it flys it self right into dirt trying to go -500 AGL.

Is this the same for the DJI GO 4, Litchi or Autopilot apps?

Yes Yes and Yes. When I did a few DJIGo missions it used to complain when I set WPT below launch altitude - but it would do it. It is pretty useless for what you want though. You cannot name the mission and you have to fly them to create them. It is way too confusing to deal with multiple stored routes.
Litchi is much better. You can use it to make multiple variants of the same route referenced to your different launch points. You could have MTB trail 5000', MTB Trail 4500', MTB trail 4000'. With each route you would have to re reference the WPT and POI alts if any to the respective start point. Then make sure to pick the right one on the day. You just need to make sure there path is clear of obstacles from your TO point to WPT 1 and your good to go. Dunno about Autopliot as have not used it.

DJI's new Ground Station Pro app (iPad only) also allows pre-planning of waypoint missions. The functionality is still very limited compared to Litchi, and unfortunately I haven't been able to test it because it doesn't seem to connect to my Mavic from my iPad, which is a few years old now.
