USB to HDMI will not work. The port would need to support it, or in the case of a PC/MAC, it would need drivers to allow the adapter to operate as such.
One at a time. It charges them in order of capacity, so if one of the batteries is 90% charged and the other is 70%, it'll charge the 90% first to get you flying quicker
It makes sense to discharge a battery before departure, to ensure any risk transporting batteries is reduced. It's important to note that while discharging batteries makes them safer to travel with, it does not make them 100% safe, so it's better to ensure they are transported in applicable...
If the new smart controller has a compass built in (as the older M2 controllers relied on GPS and compass info from phone/tablet connected), then yes, it will be affected by any magnetic interference.

OK, I tried the above, it appears as an option on IOS devices. Disabled charging, then turned off the RC and M2.
Connected up again with android device, guess what..... Still bloody charges!! :(
