Compass in the lower left is showing 90 degrees to the one in the box on lower right.

No - that's wrong. The aircraft is facing southwest. The video feed, map and radar are all consistent and showing the heading as SW.
Actually the error message is a data feed error, so it's not necessarily magnetic interference. The DAT log event stream would detail the actual problem.
Its asking him to calibrate the compass. To me, thats like an idiot light on a car. Sometimes it doesnt accurately identify the problem.

Yes - that message was likely there for the entire flight. It's an MPP, so not a time or distance trigger, but it also doesn't necessarily mean anything more than one of the magnetometers reporting an out-of-bounds value. That could be something magnetized on the aircraft. The mobile device DAT file will have the raw magnetometer data from both compasses, which should be pretty conclusive.
