Generally yes, a few temples on Java are out of limits (Borobudur) and a few of the volcanos, mainly in the east but Bromo and so on are fine.
The one issue depending on time of year with Bromo is the wind can be vicious, especially if you hike up to 9,000ft for the standard sunrise. Ijen similar. Out of 3 days i spent at Bromo i managed to fly exactly once and not at all from the high view areas due to wind.

Lombok is easier (just be aware of Mataram Airport). Kuta and the area down there is great, as is Rinjani and Gili Islands. Lots of good aerial options there.
