I don't think there's much of a difference technically. It's more of a matter of what you would be using them for. MOV is more often used with Apple/QTime where MP4 with PCs and such. MP4 probably most universal.
And you can even change swap the file extension name (.mov or .mp4) between the 2 in Windows Explorer and the file still plays perfectly, so there can't be much difference between them.
