The S does not support true waypoints, same as MA2.

My litchi beta seems to be working fine including waypoints. When you first install beta you have to go to flylitchi.com and sign in again then you will be able to see all of your previously saved missions and then waypoints will be like the previous versions.

Great news, just got the beta installed and will test. Though I have no experience with litchi so....this might be interesting. Will report back
