Thanks, I had two steps before I left.
First I checked this map which shows the populous areas in Japan. 地理院地図
Then I applied to Ministry of Land, Infrastructure and Transport Aviation Safety to fly in those areas which were in the red where I was planning to be. 無人航空機の飛行に関する許可・承認申請|電子政府の総合窓口e-Gov イーガブ
It's all in Japanese so I got some help as well as loaded everything in Chrome to auto-translate.
You fit out some forms and send them in or use their electronic application.
I did this about a month before I left and in the end they send you a certificate which basically says you're allowed to fly.
I was never actually called up on it though but it was good to know I was following their rules. I never flew in a crowded or dangerous situation anyway and I still followed their 30 metre rule which was the biggest hurdle as you can imagine how crowded Tokyo is.
