Adobe Premiere Elements.
First I imported all the still images, which it converted to one frame of video per image (you have to change this in the options, as the default is 4 frames per image which doesn't really work for time-lapse) and rendered as a video.
Then I imported that video into a new project and ran it through the shake reduction.
