I recommend to everyone serious about editing your footage, but have a hard time working with it in adobe products due to choppiness, to transcode their footage first using aftercodecs.
aftercodecs is a plugin for AE PP and media encoder that allows you to use codecs suitable for editing, and not so much for playback (in vlc for example) it is a paid product, but well worth it if you are applying transitions, vfx, or adjustment layers without choppiness.
