There is nothing wrong, it's how every camera works, with a 18% grey reference.
When you're in manual the EV you see is "how far off what auto would have chosen", that's it. You can't set compensation if you set all parameters manually, it's obviously not possible to compensate and not compensate simultaneously.
You want to be in manual if your goal is even exposure on the entire area, obviously some shots will be darker than others, because some subjects will be darker than others.
